You have a few choices as far as the intake is concerned. You can pick up a K&N or TRD drop-in filter which simply replaces the OEM air filter and fits normally into the stock air box.

You can also pick up one of many short ram intakes which will replace the entire stock airbox.

Then you have the choice of a cold air intake again which will replace the entire stock airbox. I'd recommend either Injen or AEM if you decide to take this route.
